Full rename of the vendored fork: directory, 108 crates, identifiers, env vars (ATLAS_AGENT_*), home (~/.atlas-agent), project dir (.atlas-agent/), keychain, originator, MCP identity, OTel names, wire fields, binaries and their arg0 dispatch. Schema exports, the hooks and config schemas and the insta snapshots are regenerated; every touched file carries the Apache-2.0 §4(b) notice, or is listed in vendor/atlas-engine/ATLAS-CHANGES.md when it cannot. Bazel files and the two OpenAI sample skills are deleted. tests/no-legacy-names.test.ts keeps both names out; the licensing test compares blobs against the fork tree at its original path. The port spec and the engine-era research move to docs/archive; ADR-0011 records the decision and the residue. scripts/one-off/rename-engine.py is the sweep, kept for review.

# Upstream Atlas Agent's `atlas-engine-rs/clippy.toml`, restored.
#
# The ADR-0003 port copied the engine's source into `vendor/atlas-engine/` but not the
# clippy config that sat beside it, and clippy resolves `clippy.toml` by walking
# up from the crate manifest — so with no file anywhere in the tree, every
# vendored crate was being linted under clippy's defaults instead of the config
# its code was written against. The visible cost was ~510 warnings in
# `atlas-native-agent`'s dependency graph that no source change had introduced,
# which is what kept the CI job's `-D warnings` step red.
#
# This file lives at the repo root rather than under `vendor/atlas-engine/` on purpose:
# a root config applies to every workspace member, so the first-party Atlas
# crates are held to the same thresholds as the engine they embed.
#
# What each section does here:
#
# * `allow-{expect,unwrap}-in-tests` — a panic in a test IS the failure report.
# Matches the reasoning already recorded in the root `[workspace.lints.clippy]`
# table for why `unwrap_used`/`expect_used` are staged rather than enforced.
#
# * `await-holding-invalid-types` — the type list behind `await_holding_invalid_type`,
# which the workspace lint table denies. Without the list the lint has nothing
# to match, so the deny was inert and the engine's 38 `#[expect(...)]`
# attributes covering it all fired as `unfulfilled_lint_expectations`.
#
# * `disallowed-methods` — likewise the list behind the table's
# `disallowed_methods = "deny"`. The ratatui entries are inert in this tree
# (Atlas ships no TUI and ratatui is not in the dependency graph); they are
# kept verbatim so the file stays diffable against upstream, which is the
# whole point of restoring it rather than writing a new one.
#
# * `large-error-threshold = 256` — the engine's error enums are deliberately
# rich, and every fallible function in the graph returns one. Raising the
# threshold is upstream's considered position on those types; the alternative
# would be blanket-allowing `result_large_err` in the workspace lint table,
# which would also switch the lint off for first-party Atlas crates where it
# still has something to say.
